Install Additional Software
gksudo sh /usr/scripts/lite-software

Remove Additional Software
sh /usr/scripts/lite-remover

On my system these two commands produce different fonts:
leafpad test
gksudo leafpad test
That might be it.
See if rebulding font information cache files makes any difference.
